This is truly a bug in eclipse and caused by the "Show Referenced Libraries Node" featue in package explorer. As soon as that is enabled the packaged explorer content provider does not any more receive notications of changes for the actual folder but only as changes/deltas for the library folder.

If we can find  some action that will trigger PackagExplorerContentProvider to refresh things would be good.
