We can cut queries that longer that some max length.(Or create dialog with 2 text areas - one with old query and other with new one).
I guess dialog you are speaking about is CompareDialog (I guess we can see it when use refactoring). So you want user see all file or queries only? If user will not have possibility to check button "do not ask again" he'll consider the dialog 'tiresome". (We can try to find a way to extend CompareDialog with time-saving checkbox).
