Environment:
JBoss Developer Studio 2.1.0beta1
Build: 200804180611-nightly
JDK 1.5_08

EXECUTE: Create Seam War project. Project appear in Server view in JBoss AS server.
EXECUTE: Delete project from Package Explorer
ASSERT: Project disappear from from Server view (and from package explorer view)
EXECUTE: Go to ...\jboss-eap\jboss-as\server\default\deploy
FAILURE: Project Seam war still in deploy folder.
EXECUTE: Press Clean, Publish in servers context menu.
EXECUTE: Go again to ...\jboss-eap\jboss-as\server\default\deploy
FAILURE: Project Seam war still in deploy folder...

So, if you delete project, it is not removed from server's deploy folder.
Looking at Rob's comment, after publish button pressed project must be removed from deploy. It didn't happen...

*. If you remove projects using "Add and remove projects", and then press "Publish" - all works fine.
