The Project Examples wizard doesn't manipulate output folders. Eclipse JDT creates and maintains them.You will get the same problem with Eclipse Import Existing Project wizard.
I have checked transfom_CSV2XML and transform_XML2XML_simple. They don't contain any source folder. The publish action  doesn't succeed to publish such projects. 
The solution is to create a source folder (can be empty).
