place of persistence.xml has no influence to content assist proposals.
to test this - simple d'n'd this file to other place and you see - content assist work as expected

but if you d'n'd file ".settings/org.eclipse.wst.common.project.facet.core.xml" content assist will not show table names and
if you want to enable it back - you should d'n'd the file at its place - and then open project properties - find JPA settings and press Apply - only then it start work the same way as it was.
