The issue here is that I mark the undeployment as "incomplete", so it keeps trying to undeploy during every publish. If the user shuts down the server, and clicks "publish" to resync, it will properly remove the module and stop alerting the user.

Perhaps a UI / preference can be created to keep track of which modules were incompletely removed, and stop alerting the user, but this is not a priority right now.  I will leave the bug open.
