I think we should generate our files to some temporary directory ( for ex. use ".outDir" instead "outDir") and after generating copy to the output directory those of them that haven't names conflicts. About others we should ask the user what he want to do with conflict files: 
a) replace old files 
b) leave old files 
c) merge them with Eclipse compare editor

The most interesting choice is c). We can simply run action like "Compare With->Each other" (org.eclipse.compare...) does for selected files when there are 2 or more files selected.(See Package Explorer view).
