does anyone know what configuration situation could occur where all three service.xml files say 1099 and yet netstat shows port 1099 not in use?

This doesn't seem to make any sense to me. If your server has JNDI running on port 1099, then 1099 should be listed as in use. Otherwise, JNDI is not running adn you'll need to use some poller other than the JMX poller.
