I also find a way to avoid the warning message on ESB wizard page without removing the seam/jsf facets from JBossAS configuration. if setting seam/jsf as the default is good to you,  please let me know and I will make some changes in ESB wizard code.
BTW,  if you replace the  "Dynamic Web Module version" with Seam version combo on the first page of the Seam project wizard, so the user only need  select Seam version, and   Seam facet will be default, that would be a option too, just like ESB project wizard show as the attached image.  Just a suggestion :)
