   Server: JBoss 4.2
   Web service runtime: JBossWS 
the steps are for setting the default Server and default Web Service runtime,  when creating a Web Service, the default server should be JBoss  4.2 and Web service runtime should be JBossWS
and you also can change the server and WS runtime.   Do you mean after you set the default server to JBoss 4.2 at the preference page and the default Server still appear as Tomcat 6.0 when creating Web Service?
