I cannot replicate this issue. 

Could you provide some details about your workspaces? Anything would be good for start. For instance, 
are those workspaces created with the same version of JBDS or pure eclipse? 
Have you installed additional software? 
Do you have JBoss Tools Web category in New Wizards Dialog? 
Is there any JBoss Tools category in preferences dialog?
Are there exceptions in Error Log View?
