I think this issue is caused by https://bugs.eclipse.org/bugs/show_bug.cgi?id=265607 
Namely,  when updating a plugin or installing a new plugin, P2 updates all plugins having a newer version and calculates dependencies of all the plugins and features. 
No mater if you exclude the JBoss Maven SDK feature or not, P2 will try to calculate dependencies and update the feature. Since it can't find m2eclipse dependencies, you will get an exception. Update will fail.

A workaround is to install m2eclipse.

Note:
JBDS should either include m2eclipse and the JBoss Maven Integration feature or none of them.
