I assume you would like update 2.1.0.GA to last available JBDS.

I have installed 2.1.0.GA and have the same error now. It can be solved by disabling http://download.jboss.org/jbosstools/updates/stable update site. Then you can add last update site for JBDS 3.0.0.CR1. Elipse will show you all it is going to update without errors, but during update you'll get errors like:
