Afaik, launch configurations can verify their state and complain when launched. At least that is what I use preLaunchCheck for in the launchconfig api: http://help.eclipse.org/help33/index.jsp?topic=/org.eclipse.jdt.doc.isv/reference/api/org/eclipse/jdt/junit/launcher/JUnitLaunchConfigurationDelegate.html. That doesn't give you an UI for user interaction, but it at least give you a chance to prevent the startup if the folder does not exist. Then the user can go and fix the issue in the server based on the error message.
That will make sure the server won't start without the deployment etc. is correct.
