I understand the need to avoid clutter in the server/deploy folder, but I also think that this will be a common cause of confusion. Maybe a middle ground is to have the server node in the Servers view provide properties (including essentially everything that is in the server config file) so the user can quickly check the location in the Eclipse Properties view. Also, maybe tool tip text on the server node showing the deploy location would help to avoid confusion.
