WTP's classpath container works the same way as Denny's fix. See RuntimeClasspathContainer.getClasspathEntries().
So, I think that Denny's fix is correct. It will decrease performance, but, for now we don't have a better solution.
I have moved AbstractClasspathContainer back into the AS plugin and applied Denny's fix.
Attached is a patch.
