No it's not supposed to happen nor can I replicate.

I've traced through the call heirarchy several times to make sure there aren't any more places where a builder gets added capriciously. The builder only gets added when the nature is added, adn the nature only gets added prior to a registration event. 

However the clear lack of a .packages file means that no registration has yet occurred and not even the nature is there, but the builder is. 

I can't find anywhere in the code to make this reproducable. User should remove / disable the builder from the project he doesn't want it enabled in and re-open if he has managed to replicate the issue.
