I have removed the JBIDE4166.patch patch from the 3.0.x branch and fixed the problem as described in the previous comment.
I have added the fix to the trunk too because the problem with EAR/lib isn't fixed yet. See https://bugs.eclipse.org/bugs/show_bug.cgi?id=267018
