I have successfully updated from eclipse-jee-ganymede-SR2-linux-gtk.tar.gz to JBDS 2.1 using this update site:

http://devstudio.jboss.com/updates/2.1/nightly/

Note that doing so means you have JBDS functionality in Eclipse 3.4.2, rather than a JBDS-branded IDE; but functionally, it's a success.

Next, I'm going to try updating from JBDS 2.0.0.GA to this nightly release.
