Resource preferences are saved to ProjectScope in project's .setting folder as org.jboss.tools.common.resref.core.prefs file.

Global preferences are saved to instance scope to 
${workspace}\.metadata\.plugins\org.eclipse.core.runtime\.settings\org.jboss.tools.common.model.prefs

Setting are loaded automatically on project import.
