After investigation.
1. Run JBDS Installer. In "Server runtimes" step use Find button. Select folder with servers, press Ok. Servers appears in configuration list. Continue installation until it done.
Result: WTP contributed servers group in preferences.

2. Run JBDS Installer. In "Server runtimes" step press Next button. Continue installation until it done.
Result: No sights of WTP contributed servers group in preferences!

So problem is somewhere in this pre-configured during install runtimes.

Additional tests will be done tomorrow.
