"Create Eclipse project in workspace" creates reference in workspace to an external project in order to manage the imported project directly. I agree that this operation should not remove any files in the imported project and will fix it. In case you wish a copy of project, you can select "Import existing project into worspace", we have not duplicated this functionality.
