We do not overwrite user's jars, only previously bundled jars if they are put (by us) in the same folder. For example, we have two version folders RichFaces3.1 and RichFaces3.3. If versions in RichFaces3.3 are replaced they will be replaced at JBDS update, but if it is important, new jars can be put to a new folder like RichFaces3.3.1 and nothing will be overwritten.
