If you have projects from BPEL opened in eclipse, you have to disable Automatic build and run clean for all bpel projects and start build again. 
Even after that you can have build problems with BPEL, because it using weird runtime configuration. I have fixed it locally but I wasn't going to commit that in SVN because it works fine on hudson. What I did is renaming 'bin' classpath entry to 'bin.jar' on 'Runtime' tab of Plugin Manifest Editor in BPEL plug-ins.
