I found a way to reproduce the issue and then the way to fix it.

Open 2 different web.xml files in JBoss Tools XML editor.
Start switching between tabs in each editor and between editors. When all combinations of switching are exhausted, you will have warning about commands 'delete', 'copy', 'cut', 'paste'.

For fix I will attach a patch.
