Dmitry, I must reopen this issue again because this behaviour is still here:

Try these steps:
1. Create Java Project
2. Create Hibernate Configuration file (store it in src folder), do not enable to create hibernate console with it
3. Create Hibernate Configuration file and select there configuration file recentrly created. 

You should see redundant console. If not try this twice or three times. 

Try this once or twice, you should see redundant consoles created. (JBDS 3.0.0 GA, JDK 1.5 and OpenJDK 1.6.
