Looks like EAR project is created after EJB project and EJB lib dependency should be refreshed. We has fixed this bug in New Seam Web Project wizard for JBoss Tools 3.1 (JBDS 3.0). I don't remeber the original issue.
Tihomir, please try to use the latest JBT. If you stil reproduce it then please reopen the issue.
