I have three things we can try:

a) wait for bucky.agg to fix this bug
b) run bucky.agg TWICE to allow us to push features into categories one at a time
c) extract feature versions from the zips that will be used to aggregate the site and stick them directly into site.xml so that bucky.agg need worry about 1:2 ratio of features:categories

(a) is my preference, but I can do (b) as a workaround for now. (c) seems like more of a hack than a solution, but if (b) fails and (a) can't be fixed in time, I'll fall back on (c).
