I remember about JBIDE-1012 - so this is just similar problem with jars. It constantly reproducable on my machine after step:
"2) then generate Seam web project with HSQL db type and BIRT ClassicModels Sample db and delete it; " - i didn't open console config;

in case if "generate Seam web project with MySQL workable db connection and delete it; " - I get just 3 eclipse internal npe - and project deleted normaly.
