how many is "a fair number of classes" ?

Does it work if you enable deployment of zipped files instead ? (doubleclick server, look under deployment)

The thread dump just seem to be doing a rename of possibly many files so im not convinced its frozen forever.
should ofcourse be figured out why you are seeing problems here.
