Official decision here from Max was:

JBT will use updates/stable/galileo/ and next year updates/stable/helios/; current updates/stable/ will continue to be for Ganymede (JBT 3.0.x).
JBDS will use updates/2.1/ and updates/3.0/

Feature.xml files will be scrubbed of actual references to update sites so that there will be no dangling references.

So this is fixed in JBDS 3.0, but will potentially need to be backported to JBDS 2.1.2 if that release becomes necessary.
