Adding the same directory twice isn't a problem. The problem exists only if the server's home directory is added to the DeploymentScanner mbean.
In my opinion, this is a bug in JBT that hasn't had any negative effect on JBoss AS <=5.1.
Anyway, it is certain that we wouldn't like to deploy applications to the server home.
