For JBoss server, from jboss 4.x to jboss 5.x, and for the j2ee web module 2.4,  the application.xml of a ear is required. The server need to read some information from it.
But in the eclipse wtp framwork and J2ee web module 2.5, the application.xml is optional. So make this issue. 
We can't fix it in our side.
