Jim, from the first screen shot, you did not upload java files from Navigator view, right? if you do it from Navigator view, it would work. 
Anyway, the Guvnor menu is not showing in a non-Navigator view should be an issue either, I will can fix it is needed, but it introduces another issue,  let take uploading Test.java for example, once the Java file is uploaded to BRMS, a file file ".Test.java" will be generated, it will cause compilation error.
