Adding JSF Capabilities to existing project fails

This problem appeared after migration to Eclipse 3.6.

Create new Java project and add to it folder WebContent/WEB-INF with web.xml and faces-config.xml.
Try Configure->Add JSF Capabilities.
Wizard finishes with errors in log and corrupted project settings (empty or missing files in .settings folder).
