Yes, I have. I used version from development update site http://download.jboss.org/jbosstools/updates/development/  but jars were wrapper into another jars then I tried to use the latest version from Nightly Build Update Site http://download.jboss.org/jbosstools/updates/nightly/trunk/ with the same result. It looks like that this issue began to reproduce after release of eclipse 3.6 M5, M4 milestone deploys files normally.

Example of jars: jtds-1.2.2.jar, jibx-run-1.2.1.jar, mvel2-2.0.10.jar. Don't know really why these jars are wrapped into jar package (for example mvel2-2.0.10.jar contains another mvel2-2.0.10.jar package which contains correct jar content) there are many jars that are deployed correctly.
