There is checkbox 'Create Eclipse project in Workspace' in 'Import JSF Project' wizard, in the first page.
If it is on, content of the folder in the workspace will be as you described and .project file contains references to resources in the imported project, this is the expected result.
'Import JSF Project' wizard does not move imported project.
So, if project is ok in Eclipse, there is no bug.
