Does it happen only with seam-gen project?
Please create New JSF Project (File -> New -> Other -> JBoss Tools Web -> JSF -> JSF Project). The project will have both nature and builder and should be ok. If it is then please try removing jsf capabilities and adding them again. Will the project go wrong after that?
