I reproduced the issue with the following environment.
1. .settings folder misses file org.eclipse.wst.common.component
2. .settings folder contains file org.eclipse.wst.common.project.facet.core.xml that does not define facets, e.g. it has text

<runtime name="JBoss 4.2 Runtime"/>
