The files are added in a .guvnorinfo folder.

I tried to create Validation rules (e.g.for the XML Validator) under the Exclude Group. Similar to 

Folder: .settings/ (case sensitive).

But I cannot get to be a Folder. It always lists it as 

Qualified File: .guvnorinfo/ (case sensitive)

I was able to exclude the .guvnorinfo in my Java Build Path src folder, so that eliminated the warnings related to .java files.
