I've just re-tested with jboss-6.0.0.20100911-M5 and it was not replicatable. Perhapos its hte files inside your deployment? Maybe hte app-server still keeps a lock on some of the jars and prohibits the container folder from being removed. This is a common problem and one that's at this time beyond the control of the toolset until I can find a better way to remove the deployments than just trying to delete the files.
