Lukas, I just tried this with two different WSDLs in the same project using the WTP Web Service wizard. Though I do get the message you allude to, it does create the code and create the servlets.

Can you verify that it is in fact creating the right entries in the web.xml file as well as packages/classes?

I'm not saying this isn't an issue, but I'm trying to make sure I'm seeing the same behavior you are. 

If that's not the case, can you attach the WSDLs you are using to reproduce this?
