Doesn't the JEE bundle include a link to Helios, on which the UML2 features can be found? Maybe you don't have the "search all avail sites to resolve deps" checkbox checked?

(2) and (3) are now fixed in trunk for Beta2 and branch for Beta1.

Cannot easily fix the "hidden but not completely hidden" issue re: (1), unless the Scribble/Savara guys want to reorg their feature inclusions. If you need that done, then recommend opening a new JIRA against Savara to include Scribble plugins in its feature(s). Can be fixed for Beta2.
