You have described a problem that isn't related either to the JBoss Maven Integration or to a Seam project wizard.
This jira fixes copying libraries to EAR project. Now, the EAR project doesn't contain any library when adding  the JBoss Maven Integration facet. 
The problem you described is a WTP problem. WTP treats mvel2 as a utility project and jboss-seam as an ejb project and offers them for deploying.
This can be reproduced with and without the JBoss Maven integration facet. A workaround is not to deploy them.
You can create a new jira related to the deploying issue.
