Bug reported to Eclipse bugzilla https://bugs.eclipse.org/bugs/show_bug.cgi?id=343328. It describes reproducing disappearing web.xml with standard Dynamic Web Project with one additional linked folder WEB-INF referencing WebContent/WEB-INF.

In view of this it is not recommended now to use import with checked 'Create Eclipse project in workspace'. Workaround - just check it off. Eclipse will directly point to the project without links.
