The issue with the workspace was in the way project examples was starting ECF bundles. 
The fix is committed to the branch 3.2.0.CR1 and trunk.
You can replace the org.jboss.tools.project.examples plugin (JBDS 4.0.0.v201101192139R-H84-CR1) with the attached plugin (project.examples.zip), remove <JBDS_HOME>/configuration/org.eclipse.osgi and test the issue again.
