Cannot reproduce on linux 32, FWIW. Seems a windows issue.
After install of Beta2, update to CR1, and uninstall, my ~/jbdevstudio-Beta2 folder was deleted and the .desktop shortcut in ~/.local/share/applications was purged too.
(I use Fedora 12, 2.6.32.23-170.fc12.i686 #1 SMP Mon Sep 27 17:58:16 UTC 2010 i686 i686 i386 GNU/Linux)
