Fixed upstream. If a web-fragment.xml is added to a utility project, running update configuration will remove the utility facet and add the web fragment facet instead. Be aware the web fragment facet requires Java 1.6.

The nightly build update site for m2e-wtp 0.14.0-SNAPSHOT is :
http://download.jboss.org/jbosstools/builds/staging/m2eclipse-wtp-e37/all/repo/

You'll need the nighlty built JBoss Tools maven plugins available under : 
http://download.jboss.org/jbosstools/updates/nightly/trunk/
