I haven't succeeded to reproduce the issue using Fedora 15 64bit and JBDS gtk-x86_64-4.1.0.v201106120755R-H574-CR2.
What version of JBDS are you using?
Do you have any additional plugins installed?
It would be good if you could provide a reproducible test case.
