We never see this with 3.1.x under Eclipse 3.5.  We've only started seeing it with 3.2 under Eclipse 3.6.  It could be that something might have changed with the DOM manipulation.  The non-start/end nodes move to the upper corner and the arcs are drawn without the ends connected. The arc issue is probably because curves aren't supported and they can't draw back to the same position with all the nodes stacked at home.

We've really only seen this when editing the source view.  You don't have to add or remove nodes.  You can make it happen when you add something like the class definition to a node already on the screen.  

The source editor will also freak out sometimes. You can put the cursor somewhere and start typing... The editor will delete some txt and start inserting your typed text on the line below.
